There must be a way to really master a track in Renoise without vancy VSTs, but that path was elusive.

There are ways, but they're all tricky (and for me, involve multiband sends, bus compressors, and maximizers)
Some really out of phase (near headache causing) stuff happens in the closing moments, I wonder if that's what you were talking about?

oh jeez, I've been meaning to play with the multiband send for months and then I flake on it for this battle?!?!?
also, some of my effects are overtly convoluted so extra mud is going to happen, also couldn't focus on a groove xD
